Под этим подразумевается сочетание масс-спектрометрии с хроматографическими методами разделения. В профессиональной среде существуют  две совершенно разные точки зрения на эти гибриды. С точки зрения хроматографиста - масс-спектрометр, это не что иное, как детектор, пусть и более высокочувствительный и избирательный, чем обычный УФ-детектор. С другой стороны, для масс-спектрометриста хроматографическая система это не более, чем система ввода образца в спектрометр, наряду с прямым вводом в ионный источник. Истина, как обычно, лежит где-то посередине: масс-спектрометр обладает присущей ему селективностью по массе изучаемых соединений, тогда как хроматография позволяет в большей степени отделить изучаемые вещества от матрикса реальной биопробы. Уже давно масс-спектрометр рассматривают как отличный детектор для газовой хроматографии. Как в газовом хроматографе, так и в масс-спектрометре определяемые вещества находятся в газовой фазе, что, несомненно, способствует сочленению обеих приборных систем, а получаемые с помощью каждого из них аналитические данные просты для понимания и использования.
